When an Augment ship gets within range of the Borg cube, their ship is critically damaged. Most of the crew escapes in shuttlepods, but now the rogue Borg are giving chase and Khan tasks you with the rescue of his people. Your ship arrives just as the Borg cube has one shuttlecraft in their tractor beam. You begin firing on them and though your ship takes a little damage, you are ultimately able to run the rogue Borg off and rescue the Augments. Your ship arrives as the rogue Borg have one of the shuttlecraft in their tractor beam. You try to engage them in combat, but your ship is heavily damaged and forced to flee.

A group of Augments is researching the symbionts and learns of the scientist who had been researching the Mycelial Network. The Augments decide to press the Federation for more information. By force, if necessary. Help secure the research data. Your officers work with other Starfleet officers to secure the information as best they can. In the meantime, your away team meets the Augments and, as a "show of good faith", give them a data crystal on the topic containing less than accurate intel. Your security team tries to help others within Starfleet to secure the information, but the Augments are fixated on this new potential travel method and they will not stop until they get what they want.

Roga Danar leads an Augment crew against the Borg cube, only to be decimated. Your ship is called to help with the casualties, but they're coming in faster than you can handle. Take charge of this crisis before the dead outnumber the living. Your medical officers are working as fast as they can, while your engineers are working to duplicate Emergency Medical Hologram programs to pick up the slack. Somehow, your crew manages to save far more lives than are lost. Your medical crew works tirelessly, but cannot keep up with the sheer number of injured. Many lives are lost.

As the rogue Borg continue their race toward the Delta Quadrant, they leave a path of destruction in their wake. The Augments insist on giving chase, but as yours is the closest Federation ship, they leave the clean-up to you. Your crew finds several damaged satellites and a damaged space station in the Borg cube's wake. It seems they intended to cut off anyone pursuing them. You are able to help injured crew members and make the space station habitable again. Your crew follows their path of destruction, but can do little to help. You are forced to help evacuate the space station and are dealing with an unfathomable number of casualties.

Doctor Bashir informs you that an anonymous source spotted one of the Augment ships taking in a shuttlecraft identified as belonging to the ship transporting the symbionts. The Augments, however, have said nothing of the sort. Investigate the matter. Your crew confronts the Augment ship and finds scrapped parts from the shuttlecraft. You are able to confirm that no symbionts were on-board, just a fleeing crew member who later died. You confiscate what remains of the craft and retrieve the corpse. When your crew confronts the Augment vessel responsible, they are met by a great deal of resistance and indignation from the Augments. They refuse to let you investigate further and threaten to turn the full weight of their forces on you.

Word reaches your crew that Arik Soong has obtained a Trill symbiont and intends to implant it in one of his Augments as a sort of test. Khan assures you that he did not approve this and wants you to take care of it lest Soong anger the Trill. Your crew manages to locate Soong. The symbiont, as it turns out, was not one of the ones being transported to Tango Sierra. It was one en route to a new host after the previous one died of illness. You manage to find the host and implant it in time. Your crew searches for Arik Soong, but has a difficult time finding him. By the time you track him down, it is too late--the transfer has failed and the symbiont has expired.

Khan thinks symbionts may be the next form of Augmentation worth exploring and you intercept a communication from him commanding his people to take the symbionts for their cause. The Trill Science Ministry asks you to stop him. You convince Khan by sharing the difficulties of forcibly joining a Trill, especially to a species it may not be compatible with. He seems convinced and agrees to cease his pursuit of the symbionts for now. Your crew races to catch up to Khan before he or any of his supporters catch up to the Borg cube. Your attempts to dissuade him are met with hostility and when he fires on your ship, you and your crew are forced to retreat.

You receive a distress call from Science Station Tango Sierra. It seems the Augments have insisted on setting up a mini-command center there, whether the scientists and their classified research like it or not. Help secure the station. Your bridge officers try to reason with the Augments while your security team helps secure the highest level experiments. You are ultimately able to coax the Augments to set up shop elsewhere. Your crew tries to assist the scientists with security and with convincing the Augments to leave, but they merely laugh your crew off and remain persistent.

A few higher-ups have expressed concern over intel the rogue Borg may gain if the symbionts are assimilated. They want the Trill to turn over information on each symbiont and their hosts, which the Trill refuse. Your crew is sent to reason with them. Your officers soften the request from Starfleet. The Trill are adamant that while they have a lot of respect for Starfleet, certain matters are their business alone. Should the worst happen, they agree to take responsibility for any intel gained. Your officers try to reason with the Trill and soften Starfleet's rather forceful request, but the Trill are insulted by the boarish behavior of supposed allies and the conversation yields little progress.

There is concern from Science Station Tango Sierra that the rogue Borg might come back and launch an attack on them for the sheer amount of research data they possess. Since your vessel is close by, they request your aid in improving their security. Your security team assists with practical security and a contingency plan in the event that assimilation is imminent. Meanwhile, your engineers upgrade the station's shields and defensive systems. Your crew offers help creating contingency plans and upgrading the station's defensive technologies, but there doesn't seem to be much your crew has to offer that the station's crew hasn't already thought of.

During the search for the Borg cube with the abducted symbionts, Doctor McCoy enlists your crew to help him with a bit of research he's doing; trying to figure out which alien species can support a Trill symbiont. Your chief medical officer compares different species' anatomical data. Although nothing can be confirmed until it's tried on each species, you have an idea of which may be the most compatible, in the event an emergency host is needed. Your chief medical officer goes rogue and decides to skip the research, leaping immediately into the experimentation phase, whether the subjects are willing or not. The current crisis has brought to the forefront the issue of keeping Trill symbionts alive long enough to join with their new host. Doctor Crusher asks for your help researching methods of prolonging the symbionts' lives while waiting for a new host. Your medical staff work with the science and engineering teams and test several different methods. While a great deal of further research is needed, the Trill are appreciative of the effort put forth on their behalf. Your medical staff work with the science and engineering staff on several possibilities, but nothing of use comes of their efforts.

A communication from the Borg makes the staff of Tango Sierra believe the symbionts were taken before being joined to send them back as drone spies. Develop a way to detect and extract nanoprobes from the tiny symbionts without harming them. Your medical and science crews develop a tricorder attachment that can quickly locate Borg nanoprobes and a tiny needle that remotely links to the attachment for precise extraction of the nanoprobes without harming the symbionts. Your medical and science officers work tirelessly, but without a symbiont to test it on, nothing concrete can be developed. The Trill Science Ministry, naturally cautious, refuses to risk a symbiont for testing.

One of the crew members transporting the symbionts managed to escape with two of the symbionts. They hailed a pursuing Hirogen ship for aid, but the ship did not respond. By the time the Hirogen mention it, the shuttlecraft is gone. Find it. Your engineers try to extract what location data they can from the hails to the Hirogen and chart a potential pattern for your ship to follow. The pattern is helpful and you find the shuttlecraft, with all three occupants safe, if a little shaken. Your crew tries to extrapolate information on the shuttlecraft's potential location from the hails made to the Hirogen, but you are still unable to find the shuttlecraft.

If the Borg are indeed headed back to the Delta Quadrant, the Hirogen would like to set a trap for them using their old communications relay network.
