Keiko O'Brien asks you to check in on a colleague of hers working in the organic ships program. No one has heard from him in awhile and she fears he may have been infected. Your team finds the botanist dealing with an organic ship prototype that has gained sentience and has locked its "creator" inside until he can settle all of its philosophical issues. You manage to disable the ship's defenses and free the botanist. Your away team finds the botanist trapped inside his own creation, now having gained sentience. When the ship asks you for the meaning of life and a member of your crew responds with "42", the vessel begins firing on you for mocking it.

A highly-decorated Starfleet admiral enlists your help, informing you that the commander of a nearby space station has begun acting erratically. He believes something else may be going on under the surface and asks you to investigate. You speak with the commander, who informs you his "old friend" has been using every possible sign of incompetency to take his position, including parasite infestation. The commander reluctantly submits to a test for parasites and is cleared. While investigating, you are confronted by the commander. When a member of your away team brings up the word "parasites" he throws you off the space station in a fit of rage.

When a rash of unusual and even violent behavior is reported among a group of Federation school children recently returning to Earth, you are sent to investigate the cause. Your away team learns the children were touring one of the organic ship research facilities and were infected with the parasites. You safely remove the parasites. When you visit the several impacted families, you are greeted by the same glass-eyed stares and flat assurances of "everything is just fine". Your away team concedes that, yes, everything is just fine.

The parasitic invasion has put a damper on Starfleet research into organic ships. In the hopes of anticipating disputes, one scientist asks you to help his research into other similar roadblocks for organic vessels. Combing various archives, your team identifies at least fifty breeds of galactic lifeforms that may pose a threat to an organic ship. While the researcher is overwhelmed, he thanks you, insisting that this will guide his work moving forward. While experimenting with known parasites and similar lifeforms, a member of your crew is bitten and injected with a lethal venom. You rush them to sickbay and suspend the research.

Engineering Diplomacy Tam Elbrun has agreed to communicate with a group of removed parasites, but Deanna Troi is concerned, so she asks you to oversee the situation. The parasites attempt to exploit Tam Elbrun's psychic sensitivity, but you are able to ground him. He learns they want to overrun the galaxy, but Tam suspects they may have actually picked up this desire from feeding off of Species 8472 for so long. During the interrogation of the parasites, something changes in Tam. it seems the parasites recognized his psychic sensibilities and have taken over his mind.

Despite their stated intent to merely watch the parasites decimate the galaxy, Picard wants to make another attempt at an alliance with Species 8472 and enlists your help. Your away team sets up a meeting with several vetted Starfleet diplomats. While Species 8472 refuses the alliance, they are swayed enough to agree to halt their advance on Federation territory...for now. During the meeting, Species 8472 realizes several of the Starfleet diplomats are infected with parasites and the meeting quickly turns violent.

San Francisco is experiencing an ongoing fog so thick, it is making even the healthiest of residents unwell. Investigate the fog. Donning heavy-duty breathing apparatuses, your away team finds several parasite-controlled Starfleet personnel adjusting weather control devices to make the air in San Francisco as moist and dense as possible to match fluidic space. Your away team finds they cannot spend long enough on the Earth's surface to even begin to find out what is going on.

Engineering Federation doctors and medical scientists want to study victims of the parasites before, during, and after removal. Your away team is requested to help and ensure everyone makes it through the experiments safe and sound. All goes well and the doctors are able to come up with mitigation strategies to ensure that no ill effects remain after a parasite is removed. One of the patients, still under the control of a parasite, become‘s'violent and attacks the doctors working on him. Though you are able to subdue him, members of your team are taken to sickbay.

A Klingon vessel is caught in a conflict between Borg and Species 8472 vessels on the edge of the Beta and Delta Quadrants. Your away team is sent to assist and perhaps gain more help in the fight against Species 8472. Your away team helps the Klingon vessel escape, then buys the Borg cube the same opportunity. Though the Collective refuses to leave, they agree to consider assisting you in the fight against Species 8472. Your away team is quickly overpowered in the conflict with Species 8472, even taking damage from an attack by the Borg cube.

A Klingon battle cruiser has begun attacking other Klingon vessels after going wildly off-course. Despite attempts by the Empire to contact or subdue them, they continue their erratic flight. Pursue the ship! Your away team manages to catch up to the ship. Utilizing a frequency believed to be harmful to the parasites, you are finally able to break the Klingon crew free of the parasites' control. While in pursuit of the Klingon vessel, your shuttle is damaged and you are forced to retreat.

Section 8472 attacks and overtakes a Klingon outpost on the far edge of the Beta Quadrant. Intel from the few survivors indicates they intend to launch a full-scale invasion of the Empire. Stop this invasion before it starts. Your away team manages to sabotage several of the bio-ships and activate the outpost's backup security, stalling any plans that the Species 8472 contingent may have for the near future. A head-on confrontation with Species 8472 results in massive casualties on your side and a hasty retreat.

Early research suggests Klingon biology may make them resistant to the parasites, but Antaak's studies point to the parasites being what he calls "hyperadaptive". Help the Klingons maintain their biological edge. Your away team works with Antaak to prototype a vaccination that causes no change to the injected Klingon, but that creates a coating around cells that prevents the parasite from deriving nutrition. The vaccine shows promise in other subjects too. Your away team is unable to find willing Klingon test subjects, regardless of how much glory you promise them.

Engineering Despite most in the Empire being opposed to any alliance with Species 8472 (as many see them on the same level as the Borg), Chancellor Martok still thinks something can be gained from a little diplomacy and asks for your help. Your away team works with diplomats from both the Klingon Empire and Federation to once again appeal to Species 8472. Though talks fall through, Martok informs you he had a trusted warrior among you, who managed to gain valuable intel. During a meeting between the Empire, the Federation, and Species 8472, Species 8472 suddenly attacks a Klingon, accusing him of sabotaging their bio-ship. You quickly evacuate the diplomats.

After a Starfleet crew attacks a Klingon vessel, the Klingons learn the crew were under the control of the parasites. As a gesture of goodwill, they invite your away team to assist in the interrogation - and help keep the Starfleet crew alive. Your away team oversees the harsh interrogation. It takes some time, but the Klingons are able to glean some information about the parasites and their designs on the rest of the galaxy. Your away team oversees the interrogation, but the parasites refuse to speak, perfectly content to allow their hosts to take the physical punishment.

Command Science While investigating a crashed bio-ship, several Klingons are seriously injured. Since the Federation has dealt with the bio-ship's defenses before, Gowron asks for your help in treating them. Your away team manages to modify nanoprobes they were able to obtain to work within a Klingon body to fight off the invasive cells from Species 8472. Your away team is too slow and the Klingons pass away while they are struggling to administer treatment.

A contingent of Klingon warriors and scientists decide to attack both Species 8472 and the parasites at their source - fluidic space! But their hasty attack may spell disaster for the rest of the galaxy. Your away team is able to provide back—up to the Klingons when fluidic space opens up, unveiling a horde of bio—ships. They also gain some data on the parasites in their original habitat. Your away team tries in vain to stop the Klingons before a deadly encounter can occur, but they are insistent on their plan, regardless of how dangerous it seems.

A contingent of Species 8472 vessels are amassing at a point halfway into the Beta Quadrant. Mirror Stamets has a hypothesis about a potential weakness in their ships that the parasites create and he dispatches you to test that theory. After many close calls, your away team takes out one Species 8412 bio-ship, causing the others to retreat. The weakness isn't as exploitable as you were led to believe, though Stamets smugly insists that was intentional. Your away team attempts to exploit the so-called weakness, but are instead quickly overpowered and forced to flee the encounter.

The site where removed parasites are being held has been compromised and the parasites have disappeared. Track them down before they can be implanted! - Your away team tracks the parasites to an infected Terran commander, intent on implanting the parasites into members of their crew. You manage to recover the parasites. Your away team pursues a possible lead, but the Terran commander involved insists it wasn't them. You believe them.

A Terran ship containing several weapons experiments vital to the Empire disappears. Georgiou sends your away team to either retrieve the weapons or destroy them: the crew's fates are irrelevant to her. Your away team finds the ship. The crewis slain and the weapons are gone. Apparently the crew tried to forge an alliance with Species 8472 in order to fight the Borg, but the alliance failed. Per Georgiou's orders, you destroy the weapons. Your away team finds the ship, but Species 8472 launches an attack before they can get close. They are forced to retreat.

Several Terran crews depart, intent on facing Species 8472 head-on. Emperor Spock, knowing what Species 8472 is truly capable of, asks your crew to tag along and to get as many of his people out when things get bad. The Terran crews actually make a dent in Species 8472's forces, but predictably, the fluidic space denizens quickly turn the tide. Your team creates a distraction and actually manages to convince several of the crews to retreat. Your away team is unable to convince the hot-blooded Terran crews, insistent on proving themselves against such a legendary foe. The casualties are staggering.

Engineering Command Mirror Phlox believes he has found a frequency that will cause the parasites to be overwhelmed with pain, but that probably won't hurt the host. He sends you out to test it and see if you can out some of the infected individuals. After some debate over the ethics and safety of using the frequency, your away team tests it on a commander recently returned from the Delta Quadrant, ultimately leading to the discovery that he was under the influence of a parasite. One member of your away team fixates on a first officer they previously served under, insistent that they must be under the control of a parasite. The crew member continues increasing the frequency until it becomes harmful to humans as well.

A Starfleet admiral goes missing and all signs point to the individual heading for the Mirror Universe. Track them down. You find the missing admiral being interrogated by a group of Terrans. The Terrans insist the admiral was under the control of a parasite, though they claim to have destroyed it. You convince them to let you take the admiral home. You hear rumors of a Starfleet officer being held for interrogation, but are unable to find the admiral.

Diplomacy After experiments by Terran scientists prompt an outcry from the Starfleet Medical Ethics Committee, your crew is dispatched to oversee any further "research" on their part. Despite attempts to sabotage your away team's arrival and undermine your input, you are able to work with the Terran scientists to gain insight into the parasites' biology without crossing any ethical lines. While attempting to dock your shuttle, the vessel begins to shake violently. You are unable to dock with the Terran vessel and forced to leave.

Security Command Following a break-in at the Starfleet research facility where the organic vessel program is housed, clues point to a Terran scientist. Pursue them and find out what they were after. You track down the Terran scientist and learn they were trying to find any weaknesses in a potential organic Starfleet ship. You confiscate their research andtake them into custody. Your away team pursues the Terran scientist, but is unable to locate them.
